If you mean the pipes that go into the intake manifold, lettered Alpina, where the paint flakes off, I believe to do this properly you have to remove them and have them coated properly. Charles will be able to give better advice on how / who can do this.

It depends on your objective. If you want to keep the car and enjoy modern tech there are many options (and better then the carphonics setup) e.g. Alpine ILX 705e46. I don't think Alpina buyers having a pixelated stereo on the top of their list of deal breakers...But I could be wrong
